I'm importing movies with 5.1 audio but it's re-encoding the video but it also re-encodes the audio to stereo, is there a way to ask it to leave the audio alone so I can keep it 5.1?

audio can't be more than 15 frames longer than video or both will transcode to add black at the end. I think trimming 5.1 audio in the application might also result in a transcode. see if those solve your issue.
