I have EMC 8 and the organizer which I love will not allow me to rename files because they are read only. Windows explorer, however, will allow me to change the names. My question is whether EMC 9 will allow me to change the names of the files.
If not, does this mean I would need to change all the files so that they are not read only. They automatically download this way. What are the implications of changing this or of keeping it the way it is?

As long as your aren't changing the names of .vob files, I don't know why you can't just do it through My Computer, if they are not on a CD or DVD.

What are the file extensions? If they are read only as you said before, right click on them, click on Properties, and uncheck the read only box.
