Conversion quality

Question..when I first started using Crunch, I had no issues with quality..worked great.
however, when I recently started to convert some Video TS movies, the quality went way down hill.
Lots of large pixels seen.  Any ideas?  I have had it on automatic the entire time.

If I do custom, and play around with the settings, the quality is much better but I can not get the same aspect more like a square than a rectangle (16 X 9).  What settings should I use to get the best quality and to look good on my HDTV..thanks

Is it possible this coincided with updating to QuickTime 7.2? See this thread.
