Is there any way to save the MusicID tags to a source file without re-encoding the source file with Sound Editior? In every other app, when I try to embed tags, nothing actually happens to the source file.

I'm not sure what you want to do, edit the tag information? If so, I guess I see your dilemma, you can change the tag information in the project, and I believe it'll get changed when you write the files to CD, but it doesn't edit the file's tag information directly. So, it doesn't look like you can do it. You'd be better off getting a different application to edit the tag information directly rather than re-encoding your files with Sound Editor. WinAmp lets you edit the tag information, and I'm sure a quick search will yield dozens of programs that will also edit tag information.

Yeah, there lots of freebie shareware apps that edit ID3 tags. Some edit MP3 only.
