I am using Roxio Toast 11 with Tivo Transfer.

The Tivo Transfer Application transfers my recordings to my computer fine no problem and transfers them in there native resolution/audio. (i.e. 1920x1080 and 5.1 audio for most shows)

However, I am trying to using TOAST Video Converter to convert the .tivo file, which is completely possible and it integrates the tivo recordings in the Video Area.
The problem is it will only let it output max of 640x480. When I click a format that is above 480, it sends me a message that tivo only allows for output of up to 480.
I understand the reasoning on this, and heck the same reason why it probably only lets you down mix to stereo, so you don't just go an burn them to a disc or something.
But I'm trying to send it over to my iPad, and it now supports 1080p movies. So if I want to watch it on the go, I have to downgrade the quality. I can't even just do 720p or something.

There has to be a workaround for this. I tried looking for other video converters, but there is no guarantees about quality.

I also put this in the Toast 11 SubForum.

The workaround I've found for this requires the Blu-ray plugin. I make a disc image of a Blu-ray video using Toast. Then I mount the disc image and drag the .mts file from the disc image to the Toast Convert window for conversion.

There is another workaround that requires use of a third-party tool that creates a copy of the video in the TiVo Transfer folder but removes the .tivo package so it becomes a regular .mpeg file. I don't think it works in Lion, though. You might search MacUpdate.com using the keyword TiVo to see if you can find something there.
I'm just a fellow Toast-user so please don't blame Roxio for any misguidance I may provide. And do let me know if your issue gets solved. Cheers from Eugene, Oregon!
