They are always in the first 2-3 seconds, and always in the same spot. That's intersting - it doesn't do it to mine. Seriously, open Sound Editor and add the mp3 file. Now export the track (or clip) to a wav file and try again. By the way look at the wave form in Sound Editor to make sure the skips are not in the original. You'll be able to see them.
