Perian is also supposed to make mkv playable with QuickTime which may make it possible to convert with Popcorn (although I have no experience with that). Popcorn won't work if there is an Xvid codec installed and the Perian site says that perian replaces the need for the Xvid codec. I also haven't heard of others reporting this issue.
